The best way to find out is just to go do it! The nice part about digital is that there's pretty much zero cost involved in experimentation, and you get very quick feedback on any changes you make.
To figure out how your camera does in a couple of different modes, shoot the same scene at the same ISO setting (if possible) in both modes, then show 'em side by side in a couple of instances of your favourite photo viewer/editor.
Chances are that your Canon's indoor mode will mostly mess with the white balance for either incandescent or fluorescent lighting. It might also up the ISO setting to reduce camera shake when the flash isn't used as the shutter will remain open longer due to the reduced light level.
Basically, you pretty much have to try 'em both out and compare the results to know which mode is best used where. The manual isn't often much help in deciding.
